On the day Tōma Kamijō and Index see Academy City's space elevator, Endymion in the distance, they meet a Level 0 girl with an amazing singing voice, Arisa Meigo. As the three enjoy their time together after school, magic-user Stiyl Magnus suddenly attacks them. His target: Arisa. Why would a girl from the science side be targeted by someone from the magic side, Tōma wonders. In the chaos of Stiyl's attack, he tells Tōma, Index and Arisa that she might cause a war between the magic side and the science side.

L'histoire tourne autour de Raina Ryuto, un élève paresseux qui sommeille toujours à la Roland Imperial Special Academy. L'empire est en guerre contre le royaume d'Esutaburu, et notre héros et ses amis se retrouvent envoyés à la guerre où il perdra un grand nombre de ses amis.  Après la bataille, Raina est envoyé sur une quête par l'Empereur Roland Shion Asutaaru où il devra chercher les reliques d'un "héros légendaire", en dépit de l'obscurité qui a commencé à consumer l'empire.  Durant sa quête il découvrira qu'une malédiction mortelle se propage à travers le continent.

Lors de la cérémonie officielle présentée par le Premier Ministre de la Fédération sur la station orbitale Laplace inaugurant le passage au calendrier Universal Century, un mouvement terroriste sabote la structure de la colonie provoquant une explosion la détruisant.
